Do I have to open iExplorer to start the backup of my iPhone? iTunes opens up and syncs automatically, so I just want to make sure I'm using this properly.

When iTunes syncs automatically, it will also make a backup for your device before the sync, so you don’t need iExplorer open for that.

The Backups section of iExplorer is for displaying the data within an iTunes backup on your computer. If you did let iTunes create a backup, and if iExplorer was open at that time, you do need to completely close and reopen iExplorer in order for that new backup to appear in iExplorer.
